How about adding a new type of base that can produce boats and subs. This would allow the original game to remain intact, but new maps that have the sub bases could add a sub for each species.\

My thoughts on a sub's traits:

Travels slow, similar to an underling that is buried.
Weak against most if not all attacks. Similar to other long range units. Can be attacked when submerged. Takes heavy damage on direct hit, but also takes damage on hit to adjacent location. Hmmm... This means you need to be able to target a location w/o seeing the unit. Might be a showstopper.

Has two weapons (surface launched and submerged launch):
> Medium range torpedo (when submerged)
. - relatively weak weapon
. - leaves a trace back to it's source
. - can only hit ships and other subs
> Long range missile (when surfaced)
. - relatively strong weapon
. - can hit any target

When a sub surfaces to fire long range, it remains visible 1 or 2 rounds. One thought is that it can submerge and move, but it leaves a trace similar to that of a torpedo until it is at depth (1 or 2 rounds). Similar, but distinguishable.

Might consider allowing move after firing, both at surface and submerged.
Might allow submerge and move in one step, but still have the visible trace mentioned above.
If submerge w/o moving, no trace visible. But if opponent knew your location, they will know by lack of a trace that you're still in the same spot.

Might consider that it has to either surface or return to base periodically or it becomes disabled. Need to put thought into what that means. Options are: drive is disabled, weapons are disabled, or it starts leaving a trace all the time. This could be turn based, or it could have a fixed number of rounds it can fire before replenishing.

Sub might have special sub-hunting ability. Can sense another sub within a given range and hit with torpedo even though no visible confirmation. This would allow subs to escort ships. Ship can't hit other sub easily, but sub can protect it's own fleet.
